It is true, they will be "newer" if that makes any difference.But for any practical purposes, as Bill Gill said, the difference is irrelevant.
However, don't get hooked on the atoms case. Using an atomic clock is just a convenient measuring tool.The main ideea of special relativity is that irrespective of the existence of atoms(at least in classical terms), time flows slower in boosted reference systems.
